If I sell 3 types of apples, 3 types of bananas and 3 types of watermelon do you recon it’s better to have have a separate listing for each one with unique description or bundle those under one listing eg Apples and have variations in the dropdown? Bundling looks neater and reduces the overall number of listings and pages. Having separate listings may allow more precise longtail targeting in case somebody searches for “big read apple” or “Tasty orange banana”. Any thoughts? Thank you!

I would variate items that are of the same type, so in your case only variate apples together.

I would post them all separately. If you only have “Apples” and the customer has to choose the variations themselves, imagine if someone is googling for “Apple 1” or “Apple 2” or “Apple 3”, if you have them as individual products you have a higher chance of capturing that search.

Also, if someone has already been on a different site and they’ve looked at “Apple 2” they might want to shop around more to see if there’s a better deal elsewhere. So they will likely search for the exact thing they’re looking. I.e. “Apple 2”

Definitely separate, but can also create category pages to try and rank for the more general searches. So you can have:

Fruit > Apples > Jonamac Apple

    etc.

Why not both? You can have a page for each product and a page for each category. You don’t need to show the full catalog in the nav if you think it’s too much, but as long as they’re listed in your sitemap, Google will find them.
